In Bioshock 2 all the little sisters have been stolen from the surface (by the Big Sisters) and brought to Rapture. Its explained in the ARG accompanying Bioshock 2 and in the recordings by Mark Meltzer. Considering they had a normal-ish childhood originally this is why I consider them to look better than in Bioshock 1 or BAS.
